How do I tell my server.....

When I type ftp.mydomain.com in internet explorer

Go to ftp://www.mydomain.com

FTP does not support ftp redirect, IIS can redirect http://ftp.mydomain.com 
to ftp://ftp.mydomain.com if that is your question.

If you want ftp.mydomain.com to resolve to the same address as
www.mydomain.com create a CNAME record named ftp in the mydomain.com zone
and type www.mydomain.com in the FQDN field.

Otherwise it is up to the browser to choose the correct protocol for an
entered URL IE usually does this, DNS cannot.
