Specific group policy setting will not apply

I am running 2003 and ran into an issue where one group policy setting will
not reapply unless the GPO is updated.  For example, I want to set the
Temporary Internet Files to check for newer versions of stored pages 'every
time I visit the webpage'.  If I change the setting on a workstation, do a
gpupdate and reboot, the setting stays to what I manually changed it to.  If
I go into GP and change it there then do a gpupdate, it will pull in the new
setting.
All other settings (such as the proxy server setting) will change back to
what is specified in GP if I manually change it on a workstation then do a
gpupdate.  I'm not sure what is going on.  I would appreciate any suggestions.

Are these settings made within the same GPO? There are two modes with
Internet Explorer. One of them, IE Maintenance, re-applies the settings
whereas the other, IE Preference Mode, only applies the settings once.
Right-clicking the node may change that behavior.
