I'm facing the same situation too. What are your questions/problems? I have
exactly the same thoughts as you do (removing dir rep connector; end up w/ 2
organizations) I believe the 2 organizations (after spliting) would function
normally.

in theory each Exchange 5.5 site operates independantly of the other sites in
the org. So removing the DRC connector to a 5.5 site would then create a new
org, containing the cut off site and should be able to do a intra org
migration in each and end up with two Exchange mixed orgs. Have a look at
this KB 839049.
But.. When in a mixed org already, how would the impact differ when removing
the drc to a 5.5 site ?
Any info on these types of scenarios would be appreciated. I have done some
research myself but there is nothing from MS on this.
Can we contact directly. Perhaps we could share info?

Hi,
Did some tests, it seems that even in running in a mixed E2k3 and E5.5 org
by splitting off the sites that do not have e2k3 introduced to them yet, you
can create a seperate org as part of another forest. We went from a mixed org
to two independant e2k3 orgs.
What may still be usefull is if anyone has seen a document on very detailed
technical behaviour that an E2k3 server does when installed into a 5.5 site,
the interactions etc.?
Rgds,
