I would like to migrate an Exchange 2K server in Win2K Active Directory to an
Exchange 2K3 server in a Win2K3 AD. I'd prefer to just upgrade the AD and the
Exchange server but its not possible. Is it possible to build a trust between
the two AD's and then to migrate the mailboxes to the new server?

Why do you say it's not possibly? Technically there is nothing against...
What are you considering? Install a side forest and Exchange organization?
How many users do you have?

Its a customer requirement. They are extremely unhappy with their current AD
and would like it replaced. I'd like to try to fix it but its a no go.

So I'm looking for the best way to migrate the exchange server across domains

There are a lot of options, but like the best is to use something like ADMT
to move the users and data.  Check out the multi-forest scenario in the docs
at http://www.microsoft.com/exchange/library for some of the other issues
you need to contend with while in multi-forest mode.

My advice?  Get migrated as quickly as possible and don't let it linger.

Trusts are not necessarily related to email usage but might instead be part
of a bigger migration strategy.
