If I am going to setup NLB for two OWA nodes, should I generate certificates
for both nodes ? Anything special about using digital certificates when OWA
boxes are on NLB ?

No, you only need to generate one certificate. Your OWAs will both be
accessed by one name - e.g. mail.yourcompany.com. You want to generate the
cert for mail.yourcompany.com, not the server name like OWA1 and OWA2 or
something.
