When I implement security hardening on a server, mbsacli will not report on
the status of Microsofts patches.

I am pretty sure the problem is that I remove the Admin$ share(all of the
other services are running). Is there a way to make mbsacli use a different
share?

I very much doubt it.  What security value do you believe you are getting out of
removing the admin$ share?  You realise having the admin$ share missing is (to
the best of my knowledge) not a supported configuration?
